Factory wheels? Would have been a good time to upgrade to 13WL's for more brake surface area. Any reason to believe the brake caliper will contact the wheel during off roading? Don't thing the wheel or the caliper are gonna move. Does look like a really close tolerance.

There were 2 sizes. You look to need the smaller one.

I would call the parts department at the dealer, ask about the part number and the two sizes. You want the original smaller one.

I thought the dimensions were the same, just that the 13wl calipers fit bigger pads.

but whats been rubbing your inner tire?

That looks like mine and I got the upgraded calipers per a TSB before they became standard in the 03.

Side by side comparison. They are designed to fit in the same 16" stock wheel, the overage in length is not in the area close to the wheel. Its kind of further back if that makes sense.

Perhaps a casting issue with those particular calipers? Maybe we can get a photo of the opposite wheel, and see how that one looks?

Still haven't seen the pics of these stock wheels. Are they stock Tundra wheels?

Those are not stock rims. They may be the rims that were on there when you bought it, but they do not appear to be any of the factory offerings.

Upper A-arm / balljoint area? During articulation if the offset is wrong.

That's a close tolerance, but if it's not scraping when the wheel is rotating under normal conditions then I don't see an issue... I agree with @KNABORES The caliper will stay static with the wheel, when you steer and turn the wheel one direction, the calipers will stay in the same place relative to the wheel. I don't see it being a problem unless you ding up your wheels bad on the trail, but at that point you'll probably have bigger problems anyways.

The other caliper size that came on the later year first gens, 13WL, clears my aftermarket 16" wheels with similar tolerances. It's not an issue and my truck is primarily used for offroading.

    Which one is which?

Tire rub on spindle/ UBJ area due to poor alignment and aftermarket wheels with wrong back spacing?
