Gonna need a shell on mine soon for use-cases much simpler than yours, but I love the top rack. Can you recommend your setup? Got links? Looks like the top is ARE?

I love it! It's the ARE Ascent Basket, I ordered it direct from ARE configured with my shell, so it came installed (Suburban Toppers in Denver did the topper install, they were great to work with making sure it was set up exactly how I wanted it). Needed to add the rails to the topper. The basket is awesome, it's bombproof, and solid enough I'm comfortable drilling, modding and bolting things on to it without worrying about damaging it. Only drawback is that its a smaller footprint than a flat rack, but I like that everything is contained, I don't like the way stuff can shift around on a flat rack. Definitely would recommend adding the floor the way I did, makes it super functional to just toss stuff in there and put a cargo net or some straps over it. It also fits my camping set up perfectly (6 Rigid Pro boxes nested and locked together + 2 permanently mounted for tools, recovery gear, etc.). Lots of tie down points and factory bolt slots to mount to, added eyebolts in a few places. I can secure everything with 6 ratchet straps, including my portable grill, etc.

I went with the ARE Overlander shell for a few reasons : Fold down window to the cab, so I can roll down the rear window, open the topper window and pump heat into the shell if I'm sleeping back there, or AC if my dog is back there. Line-X reinforced edges, its not a cheap topper, everything I can do to have it last... Also liked how its a little more unique looking then a standard monotone shell. I'll see if I can find my build sheet for it from ARE and post it up.
