recently bought a 2012 Tundra and am going to get a hard cover for the bed. The bed currently has the factory installed plastic liner. I would normally definitely replace the plastic liner with line-x. But since I am getting a hard cover, does it really matter?

I'd still replace it. The dang thing is too slippery. Try putting anything in it, and then drive around for a bit. Your stuff will be all over the bed.
