I read another Thread someone suggest it could be the spare tire, as its spring loaded, has anyone inspected this and added grease to the spring?

I have a 2016 Crewmax limited. I had the same issue. Honestly, I don't think it's the bed. It's the rear Window. I think what is happening is over the period of a few days or weeks, the window comes down a few Millimeters. I think because of that the window "Creaks" or Clunks. The next time you get in your Trunk let the Rear Window down just a Few inches and let it back up. See if it still does it. Whenever I do that the Clunk Goes away. This is only my Opinion.

Minor stuff- Tint, rear sway bar , pedal commander, TRD drop in filter DD Exhaust, Bilstein 6112/5160, stealth 32” lightbar, Cali Raised Offroad fog light replacements.
Mine was from the TRD rear sway bar. Took it off and problem is gone. Nice and quiet now. Don’t need it anyway because my RCi rear diff skid is in the way. Best of luck.
