What are these Factory holes in my truck bed for?

    Hello everyone. My 2008 Toyota tundra SR5 has these mysterious holes that are obviously factory made, but I’m not sure what they’re for. In anticipation of adding a truck bed cover and trying to make the truck bed as watertight as possible, I would like to fill in the holes that you see the light coming through in the pictures attached. If anyone has any insight as to what these holes are for or if they know of any rubber plugs that I can fill these in, that would be appreciated.
