The alternator went out on my 2006 Doublecab SR5, 2wd. Put a new one in and a new battery. Now the ABS light is on. The brake light is on. Windows won't work, including the back full window. Door locks do work. The speedometer doesn't work. I've checked fuses. Still scratching my head as to what it could be. Any help getting pointed in the right direction is greatly appreciated.

You checked both the fuses in the dash AND the fuses inside the engine bay? Because it sounds like one of the fuses in the engine bay is blown based on the circuits that are out. Inspect all of them, including the square fuses.

Replaced both of the square fuses and checked under the dash and in the engine bay. I'll start checking grounds next opportunity I get to work on it. Thank you all for your input
