Looking to buy a new soft roll up truxedo tonneau cover for my ‘18 SR5 crewmax obviously with the short bed. True length of the bed is 5’5”. The RealTruck website has the short bed listed as 5’7” in their specification drop down list for that . Is it the right cover for my truck?

Pretty sure that would be correct. I think Gator claims 5'6" when I ordered from them. They must be going by coverage on top of bed.
Make sure to specify if you have factory bedrails or not. Mounting brackets will be different depending on answer.

So I do have the factory rail system on my truck. Would I be ordering with the option of W/ DECK RAIL SYSTEM?

    Yup.
My Gator came with an extra kit and a couple extra steps that tie into the rail.
When shopping I noticed all the bed cover companies ask that.

How do you like the Gator Tonneau? I'm debating between the Gator and The Truxedo Tonneau

I have the Gator soft tri-fold. Holds up really good tied into rail system. Canvas flops some in middle, but it seems like all the soft covers do that to some extent. Went with tri fold because I noticed coworkers struggling with roll covers if it snows a lot. One guy's velcro is going too.
Doesn't get as close to cab as roll up, but I rarely need to drive with it open. Basically 4 latches, and whole cover removes in ten minutes if really needed.
Car washing or heavy rain, might get a little bit inside, but seems pretty water tight for most part, didn't even use the extra gasket they sent.
They both seem very similar in build and materials.

I like the roll up as I use my bed often. I currently have a truxedo that has lasted 11 years but the edges are starting to crack a bit. Not sure if I want to try the gator or stick with what worked well already.

    Yeah.
I can't speak for the Gator roll up.
When in doubt, never hurts to stick with a known product.
