I've seen several aftermarket sub boxes offered for the 2nd gen Crewmax, but they all seem to loose some rear seat adjustability. Could I add a factory JBL enclosure box with my own sub and amp to my non JBL truck? It seems the factory JBL box retains full seat adjustments.

Tech12 Volts makes a great affordable sub that does not to take up much space. To save some space I got a non sub-panel that does not have the bulge.
