In case this happens to you...here's the solution.

I programmed the button on the Tundra mirror (using Learn button) and a few days later realized it wiped out my wife's ability to open the garage door from her 4runner. I hit the Learn button and reprogrammed the 4runner, but didn't realize until the next day that the Tundra button no longer worked.

Turns out, there are a set number of codes the opener puts out and when you get to the last one and try to reprogram another vehicle, it just keeps wiping out the last one on the list and connecting the new vehicle.

To fix, hold the Learn button 10-20 seconds until the light stops flashing. This wipes out everything connected to it. Then press the button like normal so the light flashes and program each vehicle and/or remote.

This seems like less of a home link thing and more to do with your opener. What brand do you have?

    Genie.

I suppose you're correct but I found the answer goggling Homelink and not Genie, so thats what I put in the title to help people searching in the future.

Most openers are limited to the number of remotes they can handle.
