Helping a newbie

    I'm in need of information about my truck. So I my truck is a 2006 2wd 4.7l engine,at, extra cab. I've had it about 8 months and lost the engine, I bought a used replacement from a semi local dismantler. While I was looking for the engine I got a Chilton manual and started working on pulling the old engine, following the manual for the most part. I got the replacement engine before I had the old one out and it was obvious that removing the wiring harness at the firewall was way easier than the way suggested in the manual. The replacement engine came out of a Sequoia with 4wd which I just learned, I've got the engine in but I have this extra wire lead that would normally go to the transfer case, and when you try to start it you get nothing.
    Question: do I have to change the whole wiring harness or is there some way to jump or bypass that extra lead?
