New brakes not broken in properly? I did the brakes on my wife's car a while back and didn't break them in and they fairly quickly developed a "warped" feeling when braking downhill. They weren't warped, but if the pad doesn't get deposited on the rotor evenly it can give you that feeling.

Stick around, though, as others will probably have better explanations/suggestions!

Did you get new rotors with your new brakes? If not did you re-surface them? It sounded like they could be slightly warped.

Another vote for properly bedded brakes. It is important that you do it right, and also make sure that you don't come to a complete stop during the procedure. If you do, start over. Also, sometimes you can get a deposit imprint left if you have a sudden hard panic stop. Then you have to repeat the procedure again. Here is a video - long and geared more toward racers, but it conveys the idea, and goes over the procedure for street pads.
