I got some new 3" speakers for the dash sides (not center). I assume I'm going to need to cut some of the dash to make it fit huh? :(

Also, any tips on running a new speaker wire from the dash side speaker to the crossover on the door?

The trimming is not that bad. Which speakers did you get? It's mainly just opening up the whole a little more to get the speaker basket and magnet to drop down so that it sits flush. Now the dash speakers run off of the head unit directly. You can either run it off of the factory plugs, or drop them down to the doors as you mentioned. You can drop the speaker wire down along the outside edge of the opening and come down by the kick panels so that you can feed it to the doors.

Nice. Once you set one in the hole, you will see where trimming is needed.
