Does anyone out there make a nice boot that will seal between the back of the cab and a truck topper? I want to be able to roll the window down and open the topper front glass to allow some air circulation into the bed for my dogs on long trips.

They make accordion style boots and inflatable models, inflatable ones swell and shrink with temperature change and generally suck. The accordion style work well but are designed for trucks with permanently removed rear windows, not a roll down type. Im looking too.
