Pulled my cat shield off to change transmission fluid and noticed this rust in the areas the shield bolted in. Whats the best method to remove this and prevent it from coming back?

There are a few rust preventive products that are worthy. Fluid Film, Blaster Surface Shield and Wool Wax which are available in bulk and can be applied using a paint sprayer and air compressor. Fluid Film and Surface Shield are also available in spray cans there are some YouTube videos on the subject

what you have is just a little surface rust I wouldn’t be too concerned unless you live in the rust belt

That's not enough to be concerned about. If you want to address it though, you could wire brush it till the rust is gone, paint over it, then apply something like fluid film to it.
