Does anyone know of a Tonneau Cover that will work with my 22 Tundra that has the track system AND Trail Package (storage boxes). Everything I see is either one or the other.

I just did a lot of research myself on this. The Rails for some covers will need resetting 1 1/2" to 2" lower. For instance, the BacFlip MX4 type of cover.
