This is probably your best option if you want to make sure things stay dry.
It can be installed with or without the bed rails.

I’ve got one. Keeps things nice and dry, and locks to keep everything secure. I use my truck for work and it makes things in the front of the bed difficult to get to. That’s why mine is in the marketplace for sale.

Any issues with these rubbing against the paint since they wrap around/over the bed rail caps

Not if installed correctly. There is roughly enough room to stick your fingertip in between the cover and the bed all the way around.

I had this cover on a 2007 D/C for 10 years no issues and kept everything dry and secure. Purchased a new 2020 D/C in January and installed this same cover again. It does its job. Good luck on your decision.

As a side note at age 71 it is a little difficult to reach small things toward the front of the bed. I just use a broom handle with a hook installed on the end. Problem solved.

Installed this cover on my 2008 DC, it is still going strong for father in law. Bed is kept dry and no damage around bed. There is about a fingers width under the edge.

Has anyone actually drilled through the sides or through the cover to add some sort of rack or cleats to the top?

My truck came with one installed. Yes the paint was worn through to bare metal. I had a spray on bed liner installed and had them wrap the edge to cover that area and now she's good to go. Keep it high and tight and she still looks good with the cover removed.

If it rubbed the paint then it was installed incorrectly.

Agreed, it was slid too far toward the cab. Although now that I have the paint protection I've adjusted it to sit on the bed liner nice and tight. It looks better without the gaps to me.
