I recently just purchased an OEM tonneau second hand and it looks to have the warranty repair completed to it. Both bolts/seals have caused the tonneau cover to concave in slightly and the ones closest to the cab are leaking. Since it's 2nd hand, I have no recourse with Toyota. The only two options I can think of are: I try to pull the metal that is pushed in back out to create a better seal, or use sealant under the bolt to seal it. How would I go about fixing this?

If it's the version that's a duplicate to the bakflip, I had that happen. Over time from tightening them repeatedly that top aluminum panel around those bolt heads got compressed at the edges. It also made it hard to properly tighten them. I don't know how you fix that, it's usually 2 thin aluminum panels sandwiching some sort of core. No easy way to true that hole up again in a way that's flat and consistent. I would consider trying to find a thicker washer over any sealant. Or maybe double up. Even the best sealant will eventually dry out and crack. Just a question of how long it takes.

This was among the reasons I did not go for another one when I replaced the truck.

Would you just use another rubber washer on the top, under the metal bolt/existing rubber washer? Only issue I can see is if it doesn't fully compress like the one now to the slight indent on the aluminum panel it will continue to leak.

Significantly wider would be the first thing I'd try. If not that, double up with exactly the same size
