So I've read that some intakes like the Flowmaster kit, doesn't fit on Tundras that are lifted... does the same apply for the S&B kit? Was there any modifying that had to be done or was it just a direct bolt on for those with a lifted 3rd gen Tundra?

Cold air intake install has nothing to do with a lifted truck. Never heard of a flowmaster cold air intake.

Just curious, why will a lift, effect the install of a cold air intake?

Well, I stand corrected on the flowmaster cai, first I've seen of that. You should have been more specific on the lifted part, suspension/body. And I bet they 99% of the lifted tundras on here, have suspension lifts and not body lifts.
