So it's been a while since I posted about this issue. With the changes I made, the behavior changed slightly in how often it occurred but was still there. The engine was still periodically running rough/missing and then it would go away. Once I got a blinking CEL, which also went away and stored no OBD codes. Based on the suggestions on this thread and some info from my reader suggesting bank two catalytic converter/O2 sensor anomalies, I decided to go ahead and replace the O2 sensors and catalytic converter on the passenger side. I had done the other side about 18 months ago. Well she runs smooth as can be now and I haven't had another episode.

Let us know if you ever end up throwing any codes with those. There's been a quiet push to figure out non-OEM which cats will work without ever throwing codes (so far only Magnaflow, Summit Racing's store brand, and one other I don't recall). A few people have gone aftermarket, spent a pretty penny to boot, only to constantly throw codes on them. The ECU on these trucks apparently isn't fond of a few different aftermarket cats.
