The driver's controls for the other doors' power windows and locks only work when the driver's door is open. When the door is closed, the controls only work for the driver's lock and window. The door key will also not unlock the other doors if the door is closed. When the door is open, everything works normally.

    Any suggestions?

I'm no mechanic, but I'd say you got a bad wire connection in the door.
Pull the window control out and make sure it is securely plugged in.
Also pull the door panel off and check for any frayed or worn wiring..

Since it is more than one issue, it may be a bad ground.

It may get down to using your DMM and start testing wires in the connectors.

    Two things:

One, pop out the window switch as it can be removed without taking anything else out. As LL said, make sure the connection is good. While there, reach your hand inside and jiggle some wires to see if you can get to act up or work.

Two, the wires that run between the door and the boy through the boot. I had a weird door ajar switch issue and that's where my issue was.

The only thing I will add to the above two good comments is look closely at any soldered joints/connections. Old solder becomes brittle with age and vibrations and can and does crack.

Echo checking into the harness passing from the body into the door. Most likely a bad connection in there.

Yes. Please tell us which of these options is true for your truck:

    A) You have a factory installed security system (see pic below for what should be on your dash)
    B) You have an aftermarket or ported security system - if so, there should be a brain box somewhere under the driver's side of the dash, either the crappy 'blue box' system that often got ported in, or something else from Viper, Clifford, Avital, or similar, which is often black - most installers zip-tie under the dash, in my experience.

Here's a pic of what the factory installed system would have in your dash, left of the steering wheel:

    I don't think he'll find that...

As far as I know, it has the factory installed security system. The last owner lost the key fob, so I only lock/unlock it using the key. The problem went away after 48 hours, so i haven't investigated yet. Will use the suggestions here when it comes up again. Thanks!

I'd still check just to be sure, but also understand if you don't. It may not be obvious, brain box may be inside or near the driver kick panel. You definitely don't want that in your vehicle if it's there, they only get worse and make more bizarre things happen with age, it seems.

Other than that, just saying, you may just want to get a new fob. They're super inexpensive and easy to program (pair) as long as you have the ignition key. Can give instructions to add a remote, and to program out functions.
